There's only a few places on the bay where you can get fuel. All fuel docks have both gas and diesel, and most have pump-outs as well.

Sausalito, CA
Sausalito's only fuel dock, offering diesel, gas, and propane. Located at the south edge of Clipper's main basin, the Chevron dock is adjacent to Clipper's launch ramp.
Access: From the bay, enter the Sausalito channel at Spinnaker Point and go straight for nearly a mile. When you see the '8' red daymark to starboard, look to port. A channel at 90 degrees to port heads to the Corps of Engineers dock, while another channel makes a more gradual left toward the fuel dock. Head for the '2' red daymark in the distance; it is just outside the entrance to the fuel dock.

Diesel-only fuel dock primarily serving commercial vessels, but open to recreational boaters as well. Reportedly has the best prices in the area. Be prepared with your fenders and lines, as there's no floating dock and you'll be tieing up to pilings. Open 6 am to 5 pm Monday-Friday, and 8 am to 4 pm Saturday; closed Sundays.
Access: Between Hyde Street Pier and Fisherman's Wharf. Enter at the north end of Pier 45 (where liberty ship Jeremiah O'Brien is generally docked), heading west behind the breakwater. Once past the large piers, head south into the large open area toward the San Francisco shore, and look for the San Francisco Marine sign.

1200 Milton Road
Napa, CA 94559
The Napa Valley Marina is the only large public boating facility, other than launch ramps, on the Napa River. In addition to covered and open slips, there's a guest dock, a fuel dock, and a large boatyard. The boatyard has room for more than 250 boats. With warmer weather and cheaper rates than anywhere else this close to San Francisco, the boatyard is a popular site for large owner-managed projects.
Access: Enter the Mare Island Strait between Mare Island and Vallejo and proceed 9 miles north. The marina is about 6 miles south of downtown Napa.

3950 Scott St.
San Francisco, CA 94123
The San Francisco Marina includes two separate areas, called the West Basin and the East Basin (also known as Gashouse Cove). The gas dock is in the East Basin, adjacent to Fort Mason. The West Basin, at the other end of Marina Green, is home to the St. Francis and Golden Gate Yacht Clubs.
Access: The West Basin is the closest marina to the Golden Gate; it is east of Chrissy Field. The East Basin is a few hundred yards to the east, and is easily identified by the large warehouse piers of Fort Mason on its east side.
